I would start by shutting the system off from inside the trunk. Raise the vehicle off the ground and support with jack stands. There should be a level sensor which tells the pump when to turn on or off. If this sensor is damaged or stuck, it may cause this problem. Inspect the sensor which has a rod going to the axle and note any defects. Lower the car, turn the system on, turn the key on and see if it stops at the proper level. If not see about finding one of the sensors(which are real easy to replace) at a local salvage yard. Let me know if you need anything else.
There should be a level sensor that keeps the shocks from becoming overinflated. Assuming it is working, the pump should shut off before it gets to high in the back.
