Hello, in order to help you I need to know the voltage output of the alternator when this Battery warning indicator and dash light and headlight blinking is going on, sounds like you either have a defective Alternator or a defective Alternator wiring connector, the output of the Alternator should be above 13.2 Volts at 1500 RPM (full load, heater blower on high, and head lights on high beam) and the voltage must remain steady, if the voltage bounces around that is what is causing the problems you are seeing, the blinking Battery warning light and the blinking of the headlights and dash lights. Any time the voltage drops to battery static voltage (about 12.4 volts) the Battery warning light in the dash will blink on. You mentioned you bought a new alternator, I assume it is really a rebuilt, and depending on where you bought it, the quality of rebuilds is very poor, I have gotten three bad ones in a row from Kragen, Ford Motorcraft rebuilt Alternators (available for a very competitive price) are the best and very seldom if ever are defective.
